I'd recommend using a photostitching package that can blend the seams automatically. Autostitch or Hugin are good freeware packages that can do this.
When you're shooting a pano, you want to control the exposure and white balance settings so there isn't any light/dark or color variance between shots. Putting the camera into full manual mode to lock the aperture/shutter speed settings is good, if you have it. You also want to make sure your white balance doesn't vary between shots--so, taking it out of auto mode and putting it into "sunny" is a good idea.

Yeah, but with Hugin, you can also exposure blend and do HDR panos all at once.

inkista hit the nail right on the head...
The biggest mistake with panos are people shoot in auto or program mode and it exposes for what its seeing and as you go left to right or vice versa it changes the exposure depending on the light its getting.....really makes it hard to stich a few shots together.

Sure. And yeah, moving cloud cover can really play havoc when you're shooting panos.
