Default Dirty Lens

So I took this HDR shot and only noticed the water spots in the sky (water spots on my lens from my last waterskiing trip this summer ~ I have since cleaned my lenses)

My question is what is the best way to fix these round spots that are evident in the sky.

Those aren't water spots from the lens, but dust bunnies on your sensor. Clean your sensor.

Yeah, get a can of compressed air, manually open the shutter, and blow that thing out. Gotta do that every once in a while. These things show up in HDR quite often.

If you want to fix what's already here, most editing programs have a cloning tool. If you don't have Photoshop, I've found the ones in Picasa or GIMP quite acceptable.

I have heard that compressed air is a no no given that it can baste your sensor with propellant, then you have really got a mess.

A quick Google search says you're very likely right. Thanks for setting me straight. I'll sotp the practice immediately and check to see if I have any spots now. :-s
