S mode (Shutter Priority) allows you to adjust the shutter using the little wheel at the top right corner, while the camera adjusts the aperture accordingly.
M mode (Manual) will allow you to control both the aperture (lens opening) and the shutter speed. A mode (Aperture Priority) allows you to control the size of the aperture while the camera adjusts the shutter speed accordingly. Just read the User's Manual. It'll explain everything. |

Yes. Shutter, Aperture and ISO are related to each other.
So, in order to increase your shutter and keep the same exposure (amount of light entering your camera) you will have to increase your ISO or increase your Aperture (therefore, lower your f/ number). It could also be a combinaison of both depending on the type of picture you are looking for. I'm pretty satisfied with the noise (D90, same sensor) so I'm curious to see exactly why your are not happy. If you could post an example we could look closer if we cannot improve something.
