Default San Antonio Missions- Ways to Improve?

I would say do a landscape composition and bring in more of the mission (all if possible) while removing some of the sky. That is my thoughts, hope it helps.

Close in and make the mission much more dominant. Take a look at the building angles also: the roof line appears horizontal, good, but the tower appears to be leaning. Maybe shooting from a different spot might straighten up the lines

The Missions of San Antonio are a great place for captures!
I have several shots on my flickr from the missions.
You did a nice job of managing to shoot while the skies were active but as mentioned you included far too much of it.
The mission is your subject and everything else is secondary. However with the mission being such a small part of the capture it is lost within everything else.
