Cute shot. Nicely composed. You will really do great when you get into "off-camera" flash shots. Right now the onboard flash tends to flatten out facial modeling but gives it good illumination.
Here's a tip to file away for when you want the baby's hands together. Place a small piece of cellophane tape on the back of the hand baby's that is away from the camera. They will naturally pick at the tape out of curiosity. Attract their attention away from the tape and grab the shot.

I really don't like to use flash but even with two open windows the light still wasn't enough.

Where did you have you iso set and your white balance?
