I have to say though that (even though I didn't spend nearly enough time playing with Photomatix alone vs. Photomatix PS plugin) I can't seem to get the same effects in both tools... I get one results in PS and some different output in photomatix (using the same adjustment values).

To contribute yet another piece of software: Hugin. Its roots are in panorama stiching, but with the latest version they have added HDR support as well. This means you can use the same tools that were used for panorama stiching to line up your HDR shots, and then create the HDR from it.

The output of Hugin look very natural, and I'm quite pleased with the results. Here's an example:
