Actually, most of the Yongnuos have two slave modes: S1 (which is for manual flash), and S2, which can ignore a single pre-flash burst of a TTL flash. So, you could use it with the pop-up set to TTL or Manual, but not if it's in a commander/master mode.

I use a YN-560 with my Canon Powershot S90. When I'm in M mode, the pop-up flash is in manual, and I can set it to one of three power levels. The S1 mode on my YN-560 works great here. When I'm in the Av/Tv/P modes, the pop-up flash is using some rudimentary form of eTTL, and it will emit a pre-flash burst. In those cases, I have to use the YN-560 in S2 mode. I believe the LumoPro LP160 and Nissin Di-866 and Di-622 slave modes work the same way.

SU-4 mode, obviously, cannot ignore a pre-flash. So, kinda depends.
